mRNA was extracted from PDX leukemia or lymphoma cells using magnetic microbeads (mMACS mRNA Isolation Kit; Mitenyi Biotec). Non-stranded RNA-seq libraries were generated using the True-SeqRNA Sample Prep kit (Illumina) on a Sciclone platform (Perkin Elmer). mRNA underwent fragmentation, cDNA synthesis, and next-generation library synthesis via end repair, adenylation, adapter ligation, and PCR amplification. Libraries were sequenced on a Next-Seq instrument (Illumina) using a paired-end protocol.

To facilitate preclinical translational science, this cohort of patient-derived xenograft (PDX) models of leukemia and lymphoma has undergone molecular characterization with whole transcriptome sequencing, targeted exon sequencing of genes recurrently altered in leukemia and lymphoma, and other approaches. Here we provide the whole transcriptome sequencing data for these PDX models. Related molecular data and de-identified clinical information can be obtained at http://www.proxe.org.
