"RNA from replicate leaf and root triplicate samples was pooled resulting in one leaf and one root RNA pooled sample per accession. For each pooled sample, we performed Illumina library preparations using mRNA-TruSeq sample prep kit version five (Illumina Inc., San Diego) according to the manufacturer’s protocol (15018818 revA). The accession/tissue specific libraries were randomly assigned to six-nucleotide multiplex barcoded adapters and lanes. To generate 70 base paired-end sequence reads, we sequenced these libraries using Illumina’s GAIIx sequencing system and called bases and scored read quality using the Illumina CASAVA pipeline version 1.7."
