One -day-old specific pathogen-free (SPF) chicks hatched from eggs from a CAV-free source (Lohman Tierzucht, Cuxhaven, Germany), were inoculated intramuscularly (0.2 ml) with Cux-1, mutant viruses VP3 35/37, VP3 86, VP3 86/87/88 and attenuated cloned isolates CI 34 and CRI 18.  The infectivity titres of these virus isolates ranged from 105.25to 107.25 50% tissue culture infectious doses (TCID) 50 per 0.1 ml). At 4-day post infection, thymuses of 4 infected (with each isolate) and uninfected chickens were removed. A negative control group, which remained uninoculated, was also included.

Normalisation and further analysis on the microarray data was carried out by using the freely distributed software implemented in R 2.5.1 (www.cran.r-project.org and www.BioConductor.org). Specifically, the data from the CEL files were normalized by using  GCRMA (Wu Z. et al, 2005) with the default settings. Differential expression was analyzed by using linear models estimated by an Empirical Bayes procedure, as implemented in LIMMA (Wettenhall, JM, 2004) by using FDR (Klipper-Aurbach, Y, 1995) correction for multiple testing.
